The Fish Collection of MUHNAC was initiated in 1984, comprising over 75.000 specimens. It incorporates representatives from 190 families, including marine, freshwater and anadromous fish collected in Portugal and in other countries from Europe, Asia, America, and Africa, in particular in Portuguese-speaking African countries. The Iberian freshwater fauna is particularly well represented, since it holds specimens from every species that occur in Portugal. Conta actualmente com 606 lotes, com mais de 15000 exemplares de 93 espécies diferentes. Maioritariamente foram apanhados em rios e estuários de Portugal e alguns lotes correspondem a larvas criadas em cativeiro. A coleção inclui representantes de15 ordens, sendo as ordens Perciformes (36%), Cypriniformes (32%),  Clupeiformes (16%) e Syngnathiformes (7%) as mais representadas. Outras ordens presentes incluem Anguilliformes, Atheriniformes, Batrachoidiformes, Cyprinodontiformes, Gadiformes, Mugiliformes, Ophidiiformes, Pleuronectiformes, Salmoniformes, Scorpeaniformes, Tetraodontiformes. A coleção é constituída por 35 famílias, sendo as melhor representadas: Cyprinidae (31% dos lotes), seguida das famílias Clupeidae (15 %), Blenniidae (11 %), Gobiidae (12 %), Centrarchidae (8 %) e Syngnathidae (7 %). A coleção inclui séries de desenvolvimento das espécies: Alosa fallax, Anaecypris hispanica, Achondrostoma oligolepis, Parablennius ruber, Squalius alburnoides, Squalius pyrenaicus e Pomatoschistus sp.. Uma vez que algumas destas espécies são endémicas da Península Ibérica, estes exemplares têm uma grande relevância.   The Museum’s collection of fish larvae was initiated in late 2008 and is the only of its kind in Portugal. Currently it is contains 606 lots, with more than 15 000 specimens of 93 different species. They were mostly caught in Portuguese rivers and estuaries while some lots are from larvae reared in captivity. The collection includes species of 15 orders, being the orders Perciformes (36%), Cypriniformes (32%), Clupeiformes (16%) and Syngnathiformes (7%) the most well represented.
